If they have a ZW system, there are likely the occasion gynandromorphs and maybe even parthongenically born WW females, among other things like sex-linked feather patterns -- barring, lace edged, etc.
Castiel would know who the older members of his community were, and which ones were most involved in his raising, but no, I'm pretty sure he won't get why Dean's upset. Otoh, it's Castiel -- he's not so good with human emotions in canon.
